Rather than trying to produce an exhaustive list of sites, I've selected mostly sites which themselves provide links to many other transportation sites.
Freightworld: This site contains links to many types of transportation and logistics sites, organized by transportation mode or logistics activity. Despite its name, the links also include passenger railroads.
Transport News: Daily news items about the transportation and logistics business, organized by category. (News items are basically news releases put out by the source organizations.)
NC DoT Rail Division: The North Carolina government agency responsible for promoting and coordinating both passenger and freight rail transportation in the state.
North Carolina Railroad Co.: The NCRR, whose voting shares are owned by the State of North Carolina, owns a 317-mile rail corridor stretching from Morehead City on the coast to Charlotte. Traffic in the corridor is operated by Norfolk Southern under an access agreement. The NCRR re-invests access fees in corridor improvement projects.
Railway Association of North Carolina: This is a trade group representing railroads operating in North Carolina. The site contains brief descriptions of the railroads, contact information, and links to the railroads own sites.

Carolinas Association for Passenger Trains (CAPT): Rail travel advocacy group. New site established in late 1999.
Virginia Association of Railway Patrons (VARP): Rail travel advocacy group.
National Corridors Initiative, Inc.: National passenger rail advocacy group with extensive weekly online newsletter.
National Association of Railway Passengers: National rail travel advocacy group; late breaking passenger rail news items.
National Corridors Initiative: Advocacy of high speed passenger rail; includes a weekly news report on passenger rail issues.
Southeast High Speed Rail Corridor: A proposed project to bring high speed passenger rail to the southeastern U.S.; includes links to related sites.
Southeastern Economic Alliance: An alliance of chambers of commerce from major Southeastern cities advocating high-speed passenger rail as a means of connecting cities.
Operation Lifesaver is a public-private sector partnership aimed at improving safety at railroad grade crossings and eliminating trespasser incidents on railroads. Participants include railroad employees and managers, emergency responders (police, firemen, paramedics) and other interested citizens, including professional truck drivers.

Mercurio European Railway Server: This site provides links to many private and official sites related to European railroads.
George Drury: For a series of useful guides focusing on European rail travel, I recommend the site of author/publisher George Drury.
Altamont Press: On my travels in the western half of the U.S., I have found the Railfan Timetables® published by Altamont Press invaluable. Their site has complete information on the currently available editions. Tell them I sent you.
